I received this email today in response, a few weeks after the discrepancy I had in voting during the election. I wish it were more conclusive, or even more investigative instead of just a citation of a clause in the Act.
Nevertheless, well there it is.

This is in response to your complaint received on October 19th in which you voice concerns regarding a marked ballot that was handed to you when you proceeded to cast your vote.
We regret to hear that when you went to vote at the polling station, you were handed a spoiled ballot. Please note that section 152(1) of the Canada Elections Act stipulates that if an elector has inadvertently handled a ballot in such a manner that it cannot be used, or if it is soiled or contains unusual markings following the printing process, the deputy returning officer shall mark it as spoiled. Since all ballots must be accounted for, the spoiled ballots are separated and not counted as they were never deposited in the ballot box.
We apologize for any inconvenience or frustration this experienced may have caused. Thank you for taking the time to make us aware of your concerns and we appreciate your patience while awaiting a response.
